I wouldn't call V for Vendentta sci-fi. Or Children of Men (loved this one). 

Equilibrium is a great sci-fi, quite underrated, worth watching).

V for Vendetta is an amazing movie. Love it.

Children of Men had a nice dark atmosphere, but it´s not a favorite of mine.

Inception was pretty cool.

They are both dystopian films. Dystopia is not so much a sub-genre but closely related form of fiction to science fiction (like fantasy or horror) so it's not uncommon for such films to be included in sci-fi lists.

Went with Inception, but it could have been V for Vendetta also. I'm wondering now if I didn't put my vote in the wrong place. Especially since I just did a double take and the question was best film of the 00's. Inception is the 10's. Wink

District 9 was also very good. Some good ones not on the options are Moon, The Road and Iron Man, if you're willing to count superhero films.
